Hotlinks allow you to perform analyses that are dynamically linked to a sequence. If the sequence changes in any way, you will be notified that the linked analysis output objects need to be updated. You can then tell the program to automatically update those analyses that need to be updated. This is a convenient way to link a sequence you know will change (such as a consensus sequence) to one or more analyses. In fact, you can create an entire notebook with many analyses all linked to a "generic" sequence. Anytime you want to perform that set of analyses, just paste in a new sequence into the generic sequence document all analyses in the notebook will be updated using the new sequence.
